well, I think, as annoying as it would / will be, start moving the sub around the room until it sounds the best at your desk. you may want to consider getting one if those kits that turns a sub wireless but for the power cable.
Raising speakers up off the surface of the desk is an awesome upgrade for sure! I remember the same aha moment you describe.
The only thing I’ve done even close to that big of an improvement is adding room correction.
